Agra vs Jaipur
I am based in Agra, so let me be blunt about my own city first: it is a one-and-a-half-day stop, and Jaipur is a two-day one.
Short answer: Agra has the single greatest monument in India and not much else — plan one full day, or a day and a half with Fatehpur Sikri. Jaipur is a living city with more to fill two days. If you must cut one, cut Jaipur, because nothing replaces the Taj Mahal. If you have the time for both, give Jaipur the extra day.

This is the honest local view. Agra is a monument city — the Taj Mahal is unmatched, Agra Fort is genuinely excellent and badly under-visited, and Fatehpur Sikri an hour away is worth the half day. Beyond that, Agra does not reward wandering the way Jaipur does.
Jaipur has more surface area of interest. The old city is walkable, the bazaars are working markets rather than tourist sets, and the food is a reason to stay an extra evening. Amber Fort deserves a full morning on its own.

Choose Agra if this is your only trip to India
The Taj Mahal is not substitutable. Every traveller I have guided who skipped it regretted it; nobody has ever regretted skipping Amber Fort.
Choose Jaipur if you have been to Agra before
Agra rewards a second visit far less than Jaipur does. On a return trip, Jaipur plus Rajasthan is a much richer week.
Choose Jaipur if you are travelling with teenagers
Two days of Mughal tombs is a hard sell. Jaipur's markets, elephants at Amber, and the observatory hold attention better.
Both cities are easy from Delhi, but not from each other on a tight schedule. Agra to Jaipur is roughly 4 to 5 hours by road via Fatehpur Sikri, which is the sensible way to do it — the abandoned city breaks the drive properly.
The Common Mistake
The most frequent planning error is giving Agra two full days and Jaipur one. It is almost always the wrong way round. Two days in Agra means a second morning with nothing essential left to see, while Jaipur gets compressed into a rushed loop of Amber Fort and a photo stop at Hawa Mahal.
The other mistake is arriving in Agra in the afternoon and leaving the next afternoon, which sounds like a full day but is not. You lose the sunrise window, which is the entire reason to sleep in Agra rather than day-tripping from Delhi.
